Aha! I was totally right! Radiant Historia's two timelines are building upon one another almost entirely in tandem. There's still challenge in figuring out when to finish what sidequests, but the main plot is unfolding around a reciprocal building of the two timelines.
What leads me to say this?
I needed to progress down the soldier timeline to learn sword dancing to progress down the special agent timeline. Now, to continue down the soldier timeline, I need to learn some sort of "Keen-Eyed" technique in the special agent timeline.
It's good to be right!
Though, this might mean that there is only one boss to the game. This is where the spoilers come in...(after the jump cut).
The final boss, in some way, is probably going to be related to General Hugo. Or, the game could take a page out of Breath of Fire II's book and make the final boss the Prophet Noah. The latter seems slightly more likely, since he's this quasi-god-like figure whom no-one has seen for years.
Plus, one of those two is probably wielding the Black Chronicle. Possibly one of them is doing this because they just don't see any hope for the world or because they need to coax the White Chronicle into their power so that they can make time what they want it to be in a more positive way.
Of course, this is an Atlus game, and I am only on chapter 1, so far (though I'm level 21 and fairly rapidly rising). So, unless there's a higher level cap in the game than level 99 or 100, or there's much much more content, I can't see the big bad being anyone other than Noah or Hugo.
